I tried to search for an answer, but couldn't find anything ... sorry if this is a repeat question.

How do you use Gixen to snipe on a buy it now or best offer item? Would I need to put in a small bid myself first on ebay to make the auction kick in?

You don't need to - a bid will still be a bid. BUT:

Placing an opening bid should negate the Buy It Now option unless eBay has changed something about that recently. But I don't believe placing a bid removes the Best Offer option.

Are you talking about an item that has both B-I-N and B-O options in place?

Yes, it's buy it now or best offer ... when I try to just put a bid in for that item on Gixen, it tells me that the auction has ended (even though it most definitely has not!)

Maybe Gixen won't work for best offer since the seller has to accept? I'm not really sure how that would work ...

Best offer is definitely different than placing a bid. The timing for best offer doesn't matter - I don't see a reason to time it at all.

Ah, I see. For some reason I thought I read somewhere that putting in any offer "turns it into an auction" but I guess the seller can refuse any "best offer" so it wouldn't matter.

Wait a minute: There are three options: Auction, Buy It Now and Best Offer. Items can put up an with only Buy It Now and Best Offer options.

If you don't see the option to place a bid the item isn't being offered as an auction. Can't bid on eBay. Can't bid on gixen. Is that what you are seeing?
